What steps are you taking to install the SSL?
Doing it as root or as the cPanel user?
Which SSL?

You have to select the cPanel username on which SSL is to be installed, that user/domain must have dedicated IP assigned to it.
And follow this tutorial http://www.whmtutorial.com/web-hosti...icates-in-whm/

Simple way is to create a separate hosting account for that subdomain with it's its own dedicated IP.
So, if you have domain.com create a separate account sub.domain.com and then install the SSL.
Why don't you use a wild card SSL?

Wild card SSLs are not free.
You will need one dedicated IP per domain or subdomain.
Want to save money? Use StartSSL it's free.
