Before you upgrade also take complete backup of your MySQL databases for both WordPress and Joomla.

Hi, CMS has some particular feature of automatic update, For instance wordpress, you can update by clicking the link in the new version banner (if it's there) or by going to the Tools -> Upgrade (or Update for version 3) menu. Once you are on the "Update WordPress" page, click the button "Update Automatically" for Automatic update, you need to fix the file permission and file ownership (for example, 775 and 664 rather then the default 755 and 644) The final preparation step is to disable plugins. Now, you don't have to do this, but every now and again a plugin hasn't been updated to work with the latest version of WordPress, and causes a problem after the upgrade. So, it's best to try and avoid that.

Which web hosting provider are you using? You can do it with 1 click in the cPanel (using Fantastico or QuickInstall) or in your WP admin panel - when you log in, on the top you will see a notice about upgrading your WP installation.

It's hard managing multiple sites, what about just having a to do list every day and have entries for each site, tick then when done? I find that works best for me.

For WordPress, managewp.com is what you are looking for. It's not free though. It will update all your sites in a few clicks and email you daily reports on what needs updating. For Joomla, I suspect you're out of luck, but there may be something as I'm just not up to date with what's happening there. Are you using the new Joomla self-update feature?
